        }
    ]
    boundingObject USE SHAPE
}

This solid is supposed to have the exact same shape as the boundingObject, but somehow the boundingObject or the shape is rotated in y axis.

Is it a bug? or an intended behavior?

Dear Inbae,

It seems indeed that there is an angle mismatch when the subdivision of the Cylinder is an odd number.
We will investigate and fix the issue and let you know when it is done. In the meantime you can fix the issue simply like this:
Solid {
  translation 0 0.29 0
  children [
    Shape {
      appearance Appearance {
        material Material {
        }
      }
      geometry DEF SHAPE Cylinder {
        height 0.1
        radius 0.05
        subdivision 3
      }
    }
  ]
  boundingObject Transform {
    rotation 0 1 0 1.0472
    children [
      USE SHAPE
    ]
  }
}
